Its all preference. Both have pros and cons....I myself operate nothing but Linux servers. Its a cheaper OS (since its free), I can strip and recompile kernels and enhance performance so overall it works for me....At the end of the day its what works best for you and not which one is better then the other.

It's actually depends upon the applications you want to use for your site or services in a hosting account. Cause applications like ASP, .NET are provided only in Windows based hosting plans where as application like PHP, CURL, Mysql is provided only in Linux based hosting plans.
