Both are very popular. But using .net you get tied to Microsoft's foundation. However there is mono which is the open resource execution of the .net sponsored by Novell. But still and .net is also adding a functional programming model with the introduction of C# with .net Framework 4.0 and Visual Studio 2010 officially. I think .Net is great choice for you that is my personal view for you.

The biggest difference between Java and .NET is the basic philosophy behind the languages. Java is a programming language designed to be run on many different platforms, and so uses a common language which has to be compiled and run on different platforms (eg. windows, mac and linux). Microsoft, with their offering of .NET, takes on a different approach, by allowing you to program in any language you choose, but has compilers for many different languages that generates a platform specific code (i.e. Microsoft or Windows).

The .NET Framework is a software framework developed by Microsoft that runs primarily on Microsoft Windows. It includes a large class library known as Framework Class Library (FCL) and provides language interoperability (each language can use code written in other languages) across several programming languages.

.NET and Java are incomparable guided by the fact that .NET is a framework or simply a platform of presently 43 programming languages where as Java is a programming language.
Java is platform independent on the other hand .NET is language independent i.e. applications written in any programming language supported by .NET framework can be converted to any other language supported by the framework.(languages supported are VB.NET C#.NET J#.NET etc)

.Net is a framework for which you compile a program, e.g. you could write a C++ or C# program and compile it to a .Net executable. As long as your Windows or Linux machine has a .Net runtime you can execute your compiled program. In this sense, .Net is both language and platform independent.
Java is in many ways similar to .Net except that there is a single programming language (Java). .Net seems to have a much brighter development future than Java both for desktop and Web development via ASP.Net and Silverlight.

Java: A simple, powerful language which was used in mobile, enterprise, and other high-end applications as well. Whereas .NET is a programming language which was made to run only on the Microsoft Windows platform. It basically includes codes from C-Sharp (C#), J-Sharp (J#) and Visual Basic.NET. .NET is also a quite powerful language, but, unlike Java, it does not support multiple platforms and is only compiled in Windows.
In one word Java is platform independent which runs on different operating systems like Windows, Linux, and Mac while .NET is for Windows.
